Best practice would be, do everything inside angular. Or at least make the
menuitem/button triggering the call part of the angular app.
If that's not feasible, there is not really an established best practice.
Best you can to is trigger the action using click, or setting some value
and then kick off the angular digest cycle.
Something like this will do:
angular.element(document.querySelector("[ng-app]")).scope().$apply()
