what do you mean by "seem"? did you guess from the coordinates of the
resulting polygons?
Honestly I didn't test the plugin on coordinates with decimals.

AFAIK, QGIS asks for projection of resulting shapefile if the project
has no CRS information. I hadn't such shift problems on projected
datasets.
