What works for Diane works for me too, but I still think my two suggestions are
worthwhile pursuing:

1) Have a way to specify qualified paths for executables that work across 
platforms
2) Especially if 1) is not seen as useful, have a link in the documentation
mentioning the caveats for cygwin users

Should I open two new bug entries for this?
