Hi, 

I am also using PVCS and VAJ. But we store VAJ dat files for each project in
PVCS because
1: Dat files stores information about EJBs, like EJB groups etc... which
makes easy to build a workspace from scratch.
2: Dat files store EJB deployment descriptors.

As the part of build we always take a fresh workspace and import dat files
into fresh workspace. This solves our problem of deleting a project from
workspace.

I have remote access to tool API

To start VAJ with a specific workspace use 
${VAJHOME}\IDE\PROGRAM\IDE.EXE -i ${WorkSpaceFileName}.icx
Make sure that ${WorkSpaceFileName}.icx file exists in
${VAJHOME}\IDE\PROGRAM directory and corresponding ${WorkSpaceFileName}.ini
file also should exists in same directory.
