Your module has to be able to deal with being reinited anyway for server restarts (eg. kill -HUP). The reason why it is done twice on startup is to help ensure people deal with this, but more due to historical reasons; we can not remove it without many modules that assume it is there breaking. This will likely change for 2.0, but not before then.
