have aped in /etc/init.d but in /usr/bin/

Why is that?

Can someone explain why there are different ways of setting up the
directories, and chooses how it is done? Is it each Unix system? Or
does it depend on the way you install/compile? Or both?

PS: I also noted that my modules are not where they are meant to be
according to the new ape.conf file...
