You need to tell autogen.sh where the apertium-swe package resides, e.g.:

./autogen.sh --with-lang1=../../languages/apertium-swe

And, possibly, the same for the apertium-dan package:

./augogen.sh --with-lang1=../../languages/apertium-swe
--with-lang2=../../languages/apertium-dan
