I have solved the problem,
the Makefile of Apertium 3.3 has the following line
INCLUDES = -I$(top_srcdir) $(APERTIUM_CFLAGS)
INCLUDES = -I$(top_srcdir) $(APERTIUM_CFLAGS)
it changed in Apertium 3.4 to
INCLUDES = -I$(top_srcdir)/apertium/win32 -I$(top_srcdir) $(APERTIUM_CFLAGS)
INCLUDES = -I$(top_srcdir)/apertium/win32 -I$(top_srcdir) $(APERTIUM_CFLAGS)
I have deleted the part -I$(top_srcdir)/apertium/win32
then it has been successfully compiled under cygwin.
