I have played a bit with ELAN before.
It may be useful if your data have specific tier (was this the name?) where you provide an Apertium-style morphological analysis for each lexical item. But this would probably be just a (nice) start, as we would have to define morphological paradigms so that all forms of each word are analysed. It would help if you could export that part of your ELAN files for Apertiumers to see.

I'm sure we would be happy to help you, if we could understand exactly
what you are looking for.

I personally have not used ELAN before, but probably using apertium-apy
it should not be too difficult to integrate the two.

If you could give us more details (e.g. what kind of input you want to send, what kind of transport you want to use and what kind of output you want to receive)
probably we would be able to help you better.
