Jason, You can avoid the extra folders if after your fresh install, hit Reset Sync Data rather than a normal sync. That will clear out the sample lists and tasks and only pull down the tasks on Toodledo. But if you have local data that has not been synced you won't want to use this as it will wipe out all local data.
