Anna, Thanks for writing in. Currently Toodledo uses the same folders for tasks and notes so when you sync Todo and Notebook to the same account on Toodledo, they will also share the same folders (which map to Lists and Notebooks).
Both Todo and Notebook have the ability to filter out folders from view so if you have folders on Toodledo that are specific to only tasks, you can have them hidden from the interface in Notebook. The same applies to Todo hiding lists that are meant only for Notes. The other option of course is to create a new Toodledo account and use one for Tasks and one for Notes.
