This happened to me as well.  Not sure if it was the syncing from the
advanced tab on Appigo Sync or the sync from the application that did
it.  What I did notice though, was that the items that remained as
part of the project were all ones that were originally created in that
project, whereas the ones that jumped from the project list to the
main list were tasks that existed before the update and were moved
into the project after.

I synced again today and the error was not duplicated, I have not
moved any other existing tasks into projects, so not sure if the bug
is just on initial sync or on first sync after moving tasks from top
level to subtask.
