I've been using Toodledo for about 2 years now. I tried Todo Online when it was released but have stayed with Toodledo. The main reason is that Toodledo is more configurable and has many views, e.g. you can view by folder, by context, by tag, by date. And you can also create your own custom views. I found Todo Online more like a web version of Todo. Don't get me wrong, I love Todo - it's way better than Toodledo's iPhone app. My opinion is that each is strongest on its native platform.
