Matt, do a Command-Control-Escape, and check the control panel, to make
sure that the startup sequence is set to Scan (the default setting). 
Also, make sure that you do have the 3.5" drive connected first, then
the 5.25" drive, and, also make sure that the Slot 6 assignment is set
to Disk Port, instead of Your Card.  With respect to the lid on the 3.5"
drive, there are some tabs on it, IIRC that engage the bracket for the
floppy drive, then, the bottom half gets attached to the drive.
