No problem, and thanks for the reply after so long. I will keep this open for the time being, at least until a subsequent review. There are other bugs complaining about problems with automatic flags when upgrading, either this is a manifestation of the same bug behind those those cases, or the underlying problems were fixed somewhere in aptitude or (lib)apt in the intervening years.
