A lot of this mess is caused by extra code of aptitude to work around problems with how apt handled auto-flags years ago, some of which have been fixed, and now the workarounds themselves cause problems elsewhere, as in this case. I have got some idea about what's going wrong, so hopefully I will fix this soonish.
