Weird, I've used Winplay3 on files I've used l3enc on, what versions did
you use?
AFAIK l3enc doesn't do anything wrong, but there is however some encoders
that create non-compatoble mp3 files. (mp3 wav I think they call them - but
don't quote me on that).
