Probably because the root should directly accessible from BIOS
level, even before the DOS part that handling file system (used
for subdirectories) get loaded.  Just historical reason I guess.

There's indeed no limit for files in subdirectories, but too
many files slowing things down a lot.  This is also true under
Linux -- AFAIK that's why proxy servers commonly using plenty
of multiple cascaded directories to store its cache.
