I tried to reproduce your error and I didn't manage to:

lina ~ # rm /var/cache/pacman/pkg/* #Cleaning up to make sure that it
doesn't use a local package
lina ~ # pacman -S autoconf automake
:: autoconf-2.60-1: is up to date. Upgrade anyway? [Y/n]

:: automake-1.9.6-1: is up to date. Upgrade anyway? [Y/n]
Targets: autoconf-2.60-1 automake-1.9.6-1

Total Package Size:   0.7 MB

Proceed with upgrade? [Y/n]

:: Retrieving packages from current...
 autoconf-2.60-1          [################] 100%     397K   438.0K/s

 automake-1.9.6-1         [################] 100%     302K   712.1K/s

checking package integrity... done.
loading package data... done.
checking for file conflicts... done.
upgrading autoconf... done.
upgrading automake... done.
