I wanted to post a similar comment yesterday but I didn't have time.

The solution to this problem is Journalling Flash File System, a file system 
designed to evenly use the flash disk. The working principle is quite simple 
but I don't know if it scales right for bigger partitions. It was created for 
the embedded devices. 

According to the website, it can be found in post 2.4 kernels - not sure if it 
is in 2.6. Also, I don't know if it can be used on the root partition.
