This is only a guess, but I think X needs to be made aware keycode 125 is a
control key with a mask of its own.

Try something like this in your .xmodmap file.

! Removes Control_L from the keymap
remove Control = Control_L
! Assign 125 to the Control Mod Key
keycode 125 = Control
! Map new Control "Mod Key" to the Control
add Control = Control_L

The xmodmap manpage is actually a pretty good resource for this kind of
thing.
