I do have a xmodmap ~/.Xmodmap in .xinitrc, and I didn't notice any problems. So it probably depends on the contents of .Xmodmap. I only have this kind of bindings : keycode 26 = e E egrave Egrave So that I can write accentued letters with altgr+key.
