It does not matter how you upgrade Tomcat as long as you keep it within the recommended main version. I have never had a problem with Tomcat or any other web server for that matter being upgraded at a patch level that I can recall.
Just make sure that you stay within the recommended main versions of required Java Runtime and you should be fine. Going anywhere outside the bounds of the main versions for supporting technologies like the database, internet server, Java Runtime is usually at your own risk although even that works some of the time.
