For #2, Yes, that should help. The exclusions for the target don't seem to automatically apply to the milestones. If you want the milestones to exclude or wait you'll need to specify that within the milestones.
For #3, all I can recommend is to compare your configs. I recently upgraded from SLM 7.0.3 to SLM 7.1 patch 2. It was a very worthwhile update and seems to have gone very smoothly. There were a couple of hot-fixes that needed to be applied immediately, but we worked all that out in dev and the prod install went very well. It fixed a lot of issues.
