If you do not want to use the admin tool for it, exporting the application to an XML file and editing it manually and importing it back in place should work as long as you edit the XML file correctly in the format that the RDS expects.

Failing that if you merely edit the menu in the old admin tool it shouldn't corrupt the database. Certainly didn't for me. Saving a complete form that incorporates any new features may work but isn't something that I would recommend. Most of the major bugs in dev studio seem to have been fixed in patch 4. The main one that still impacts on me is the inability to add forms to an application. I have been reverting to the admin tool just for this and have had no corruption thus far. I would love dev studio even more if the "show relationships" feature worked on vertical nav bar menu items and if the resulting display (for all relationships that is) had "execution order" as a column.
