Personally I think you would want them to be reflected to "custom". With the BMC hotfix it is easy to do so, you can mass select objects and do it in batch.
BMC upgrade should not touch them as they won't know about them (but you never know), on a fresh install it will make it harder for you to know all your "custom" workflow elements you need to migrate.
