I have been digging around in Artemis and have uncovered some hidden options that I don't believe are documented.
For example, if you set the option "codon_usage_file" in the options file: http://www.sanger.ac.uk/Software/Artemis/stable/manual/options-descriptions.html this causes artemis to automatically use that codon usage file in the codon usage plot instead of prompting you to find one. This is quite a nice feature!
