You might like to try the Java 2 aware version of Artemis: ftp://ftp.sanger.ac.uk/pub/pathogens/software/artemis/builds/artemis_java2.tar.gz That version should work better on MacOS X than the release 5, but it's a work in progress so I can't guarantee that's it's bug free.
