For most of the graphs, the line should be the whole genome average value for that plot.

The only exception that I know of is the Correlation Score graph. This plots a score (in arbitrary units) for the correlation between the amino acid usage of the window and the general amino acid usage of proteins (calculated from EMBL some time ago). Here the line represents the "ideal" correlation for a true coding sequence.
