Hi Oliver,
First of all I am glad you have decided to upgrade your artifactory, which
has really come a long way since version 2.0.6 and filesystem-mysql
is the recomended way when dealing with a large repository as you have.

The best way to go is as follows:
1. Make sure you have an up to date backup of your data, if not ,in the UI,
go to admin->import/expot-> system->export system with include metadata
   to preserve all your artifactory metadata stats etc..
2. Remove the data and work directories from your artifactory home and
replace the etc folder with the new one from the extracted zip. Follow the
wiki
    about configuring artifactory on
filesystem-mysql<http://wiki.jfrog.org/confluence/display/RTF/Running+Artifactory+on+MySQL>and
upgrade your war as pointed in the
wiki <http://wiki.jfrog.org/confluence/display/RTF/Upgrading+Artifactory>.
3. Do an import system with metadata to preserve all your old artifactory
metadata.
4. An export system will export your remote repositories caches as well, so
if you don't want them in your new instance, you can do an import system
with
    exclude content, then import your local repositories one by one.
