I may have similar problem. My source text in czech language is in utf-8 
encoding. Output into xhtml is fine and accented characters are correct, pdf 
output on the other hand has not correct accented chars - it has '#' char in 
place of characters that don't belong latin-1. It seems that problem is in 
fonts rather than in encoding. I have never worked with docbook and fop but I 
suspect that this part of chain needs some tweaking.
