Thanks Lex for clarifying.

Putting those include files in the same directory is not really an option 
for me unfortunately. Those files that include are automatically generated 
by a script and reside in a folder without normal user permissions. Then 
many users are intended to write those include files, necessarily, on a 
separate folder. This project is a big collaborative project so I really do 
not have that option. I guess I will wait until the latex filter supports 
this, it can't be that hard I'd suppose...
