to limit the search within a certain website you don't need different databases. you can do this via webspaces (or via option ul=http://www.my.server.com with s.cgi).
but you can have to complete different sets of indexes runnig. therefor you need to modify aspseek.conf and searchd.conf. there you have to set dbaddr and port...

Hello!
Is it possible to configure the the aspseek search daemon to search in a
given database under certain circumstances?
For instance, I want to offer my visitors a general web search and also
the opportunity to search only my site.
Is it possible to keep two databases, one with url-s from all over the
internet and one with urls from within my site and have two search
options- one that searches the first database and one that searches the
second?
