The setup program will deploy files to the virtual directory listed either in 
the installer, or provided by the person installing it.  Depending on how 
you've set up your installer, your code-behind files shouldn't be installed on 
the client machine.  You'll want to verify the installer in your local 
environment: make sure you've included any content files (images, web.config, 
other data files) and excluded the code behind files.  

As far as anything to be registered, if you run an installer program created 
through a Microsoft deployment project, it will register the installer program 
itself as a program on the machine.  Someone can then remove/update their 
installation by going to Add/Remove programs from the Control Panel.
