Please tell me you've been sorting them during the three weeks? In all honesty, I check the logs, block report, and spam/not spam folders almost daily to make sure the mails are sorting correctly. I'd highly suggest this for the initial setup of ASSP. AFAIK the only way to deal with it is to manually correct the folders (move the spam in the notspam folder to the spam folder and vice versa) and then re-run the rebuild script manually to work from the newly fixed corpus
