Hi,
I solved this issue.
I run asterisk with -C parameter and it worked.
So it seems that running configure with parameters changes the contents of the asterisk.conf file but doesn't change the directory path where asterisk searches for the asterisk.conf file during the start.

I get this errors although my astetcdir contains the above considered files??
Does asterisk searched for those files in other directory than astetcdir??

astmoddir => /home/asterisk/asterisk/lib/asterisk/modules
astvarlibdir => /var/lib/asterisk
astdatadir => /var/lib/asterisk
astagidir => /var/lib/asterisk/agi-bin
astspooldir => /var/spool/asterisk
astrundir => /var/run/asterisk
astlogdir => /var/log/asterisk
