Interesting developments regarding IR on r2.3 AppleTV that have been updated (IR firmware update). The native IR receiver is passing HID events in response to non-apple IR button press. This means that it might be possible to use the native IR receiver with other non-apple IR remotes.
I've not checked behavior under linux yet. One thing to watch out for is there might be some signal sent to the IR receiver to switch it into the new mode.
