Shouldn't it be LaTeX-clean-intermediate-suffixes?


 (with-eval-after-load 'latex
   (setq LaTeX-clean-intermediate-suffixes
         (delete "\\.bbl"
                 LaTeX-clean-intermediate-suffixes)))

But the important piece was also 
 (with-eval-after-load 'latex
and not 
 (with-eval-after-load 'tex
