/usr/local/etc is usually existent.  But that sounds a bit too high up
for tex-ref.tex.  $prefix/share/emacs/22.x/etc would be Emacs' own
/etc directory.  Non-version specific would be $prefix/share/emacs/etc
which suffers from the drawback that this does not exist by default.
$prefix/share/emacs/site-lisp/etc seems not so appropriate since
site-lisp may be searched recursively.  But one could put a .nosearch
into that directory.

Debian has /etc/$emacsflavor...
