Both are fine and neither is preferred. It's just that the ELPA package is not up-to-date right now. It is possible that AUCTeX will switch from its own CVS repo to emacs' elpa bzr branch, and then elpa releases will be even easier to do than standalone tarballs. But that's still a pie in the sky.
