@MikeFont, you probably created an extra sub folder.
For instance, in the Data for TB\Map Packs folder you should have a War for earth folder.
And within that you should find a map pack settings.txt file and folders like units, items, skills, etc.
If instead you find another War for earth folder, this is why the game can't find the files it needs.
Look at the folder structure of a map pack that does work in the game, then compare it with the map packs you unzipped manually to see the difference.
Saves are stored in the Data for TB\Saved games folder.
To back them up, just copy them elsewhere.
Unfortunately save games are not guaranteed to work between game versions, and often don't.
