Yes, the functions are something like setJCFOption and getJCFOption. I don't remember their exact names and don't have JAWS installed here to check it, but that'll point you in the right direction.
As far as adding things to the Settings Center, I don't think so. The only thing I've done in the past is add things to quick settings which is the approach application-specific scripts take. But I don't remember the functions to do it now.
