The Mac should spit out whatever it's playing, i.e. CD @ 44.1 and DVD
Video @ 48k.  Can you not confirm this on the M-Audio?  I have a couple
of M-Audio interfaces here.  I'll check it myself.

On the Transporter settings page in the browser in the AUDIO tab,
there's a setting for DIGITAL CLOCK.  It should normally be set to
INTERNAL when connected to your network, but when taking an EXTERNAL
DIGITAL SOURCE it should be changed as well as, obviously, selecting
your digital source.  

I'll let you know what I find on the M-Audio interfaces... or you can
just look yourself.  I wouldn't worry about having to change AUDIO MIDI
SETUP once you've told the Mac that it is your output device.
