I've always thought mp3 had an artificial bass boost, but haven't listened to enough of them to know for sure. It sounds like the compression is providing some EQ function your system likes. Your FLAC files are exactly what's on the cd, and the squeezebox DAC is good enough to give you a really good idea of how well it's recorded/it's tonal balance- I.e. possibly more revealing than your previous source. I have a ton of recordings that sound thin, and 1/2 ton of overly bassy recordings. You should get yourself a known good one to use as a reference (there is a thread of SQ recommendations in the music forum) and tune your system to that. As far as having something to tune, a cheap subwoofer can be your best friend, especially if your amp doesn't have bass/treble controls. Also worth mentioning might be the Inguz EQ plugin, or room correction if you have some of the requisite gear lying around.
