Looking at the thread Radish references, it seems that there have been
a large number of changes in f/w 40 regarding the behaviour of the
digital inputs. The reason the specific bug about the burst of noise
(bug #4580) isn't among them is because it was fixed in f/w 33.

However, it would not be surprising if some unintended side effects
might have resulted. That, along with various other threads about
problems in f/w 40 has scared me away from trying it. Since f/w 36 does
everything I need, I don't plan on changing unless it's absolutely
necessary.

The biggest problem is that it isn't a problem for everyone. Inability
to reproduce issues is the main barrier to fixing them. I can only
reiterate that f/w 36 works fine for me. Even in the earlier firmwares
I never had the various other problems that were reported by others.
The only problem I ever had (going back to f/w 18) was the burst of
noise when switching to a digital input.

Have you tried re-programming the Xilinx chip?
