Are you running digital into your receiver with both SB3 and CD player? I've heard stuff like this in the studio where we had wordclock issues between pieces of gear. Since SACD doesn't put out a digital signal (muted, by design) you're forced to listen via analog inputs.
If so, I'd look at the digital input of your receiver or try replacing a digi cable to see if it changes. It could be the D/A of your receiver.
