You need to terminate it. The best way is to get a BNC tee connector and
solder a resistor into one side of the tee. Plug the s/pdif cable into
the other side (with whatever adapter is needed). Attach the tee
directly to the scope.

Regarding your 1KHz square wave through the RCAs - that does not
compute, it should look pretty square.

If you're getting completely nonsensical results, it may be that your
scope lead does not have a good ground. You should connect it to the
sleeve of the RCA.
