You can add track replay gain and album replay gain tags easily with various tools, including foobar2000 and Robin Bowes' apply_replaygain.pl script. If I'm not mistaken, flac itself can add replay gain tags. dBpoweramp is great for adding track and album gain tags at rip time, but I've never tried using it on existing FLAC files. But I don't think any of these will help if there is actual clipping in the wave form.
