We used to have problems where TP would run short of cpu cycles on certain 24/96 material but I thought that was not an issue any more. It may be that this material was encoded using the highest compression settings which results in slightly more CPU-intensive decoding. You might try re-compressing the file using the default FLAC settings, and if that doesn't work try turning the compression level down a notch.
