I don't know what operating system you are using, but if Windows, I'd use Audacity to change the 16 bit version to 24 bit first.... BUT: Remember that the way Diffmaker works is by mathematically comparing the sample values... so a 16-bit and a 24-bit file are completely different as far as diffmaker is concerned. Even if you change the 16 bit file to 24 bit (which simply adds 8 zero bits) the files are still completely different as far as diffmaker is concerned.
